Red, Green, Blue boxes and colored ovals

How do I turn off these empty boxes?

If I change zoom sometimes they contain numbers, but I don't know what triggers the numbers display versus just the colors. The colored ovals must also signify something.

What can I look up to explain this phenomenon?
